What is your OS name and version? Is there any change before problem happens?
If you can successfully enter the system, plese run "chkdks /r /f" to check/repari system files. Also, pleae have a full disk scanning using anti-virus software/proram.
If you are unable to enter the system, please try to re-tart the system in Safe Mode and check the result.

The OS is SBS 2008 and the version is Windows server Std. FE SP2. The server was acting very slow and I goto Tools and select Error Checking option and then rebooted. The server run chkdsk for more than 20 hours and I manually shut it down and restart again and this time it got struck at the phase 4 with the error inserting an index entry with ID (xxx) into index $SII and $SHD keep running for more 8 hours. I have to restart multiple time and finally the server managed to boot up. The issue is that none of the application can run. I keep getting the error "Error performing inpage operation". Can I run "chkdks /r /f" in the command program or the server will reboot and it will run the function after?

Please using “sfc /scannow” to check/repair system files first. If possible, using anti-virus software to have a full disk scanning.

As you had mentioned that, the “chkdsk” had ran for a long time, and struck. This command line is a basic scanning. If possible, I would recommend you to contact the hardware supporter/provider, they may have dedicated disk/hardware scan/repair tool.
If necessary, please back up system and important data, before running “chkdsk” manually.
